You could integrate additional models into your weapon animation model, and add textures with alpha channel (transparent) to make it semi transparent and create beautiful effects with it.

Regarding 2.)
If you use DarkPlaces, all you need to make magical effects (such as you described) is the file: "effectinfo.txt"
With it, you can create real engine sided custom effects for almost everything.
